The prepare script copies the files into the kernel directory.
Keep min mind that the config_linux.486 script is only for the
CPU/platform specific parameters. The bulk of the settings are in
config_linux (x86_64 is the only one which is different).

Yes unfortunately we don't have an up-to-date documentation for 1.6.
We're accepting volunteers to fix the docs! ;-)
We currently have no support for supplying a custom kernel config. It
may be a good idea to add that functionality, so you can simply point
it to your cfg file. Patches are welcome. :D
For now I would just replace the config_linux file and make sure you
keep a copy outside out the build tree, so it doesn't get overwritten
by updates.
